There are an increasing number of startups dedicated to helping publishers with optimization on a larger scale.
One company is http://www.pubmatic.com (full disclosure: the founders are college friends of mine), which will automatically select which ad to show from among a variety of ad networks and will auto-customize the colors to optimize conversions.
A more manual (but hands-on/full-control) way to do this would be to use OpenX, essentially running your own internal ad-server, except that the "ads" are snippets of html+js that call out to AdSense, AMZN, etc.
